Der Einzelrichter zieht in Erwägung:

Der Beschwerdeführer wendet sich dagegen, dass eine Strafuntersuchung wegen Drohung und grober Verletzung der Verkehrsregeln eingestellt und im angefochtenen Entscheid ein dagegen gerichteter Rekurs abgewiesen wurden. Da die Staatsanwaltschaft am kantonalen Verfahren beteiligt war, ist er indessen nicht Privatstrafkläger im Sinne von Art. 81 Abs. 1 lit. b Ziff. 4 BGG. Da er durch die angezeigten Straftaten nicht in seiner körperlichen, psychischen oder sexuellen Integrität unmittelbar beeinträchtigt wurde, ist er auch nicht Opfer im Sinne von Art. 81 Abs. 1 lit. b Ziff. 5 BGG in Verbindung mit Art. 1 Abs. 1 OHG. Als Geschädigter, der nicht Opfer ist, ist er zur vorliegenden Beschwerde grundsätzlich nicht legitimiert (BGE 133 IV 228). Darauf ist im Verfahren nach Art. 108 BGG nicht einzutreten.

Die Gerichtskosten sind dem Beschwerdeführer aufzuerlegen (Art. 66 Abs. 1 BGG). Das Gesuch um unentgeltliche Rechtspflege (act. 7) ist in Anwendung von Art. 64 BGG abzuweisen, weil die Rechtsbegehren aussichtslos erschienen. Dem Beschwerdeführer wurde im Übrigen mit Verfügung vom 27. April 2009 ausdrücklich mitgeteilt, dass nur bei einem schriftlichen Rückzug auf eine Kostenauflage verzichtet werden könnte (act. 4). Seiner finanziellen Lage ist durch eine herabgesetzte Gerichtsgebühr Rechnung zu tragen (Art. 65 Abs. 2 BGG).
Demnach erkennt der Einzelrichter:

Auf die Beschwerde wird nicht eingetreten.

2.
Das Gesuch um unentgeltliche Rechtspflege wird abgewiesen.

3.
Die Gerichtskosten von Fr. 500.-- werden dem Beschwerdeführer auferlegt.

4.
Dieses Urteil wird den Parteien und dem Obergericht des Kantons Zürich, III. Strafkammer, schriftlich mitgeteilt.
